What during an upgrade should happen is explained in https://docs.moodle.org/28/en/Upgrading. I don't know what Softaculous is. But would interpret the message “Mixed Moodle versions detected, upgrade cannot continue” as a broken upgrade. Unless you know your system well and have direct access (like the command line, not through an arbitrator called Softaculous) you can't repair a broken upgrade. Your need to restore a backup.

I am glad that you could solve it on your own. I know next to nothing about Windows and wouldn't have joined if I knew that this is a Windows issue. BTW, most of the complications you mention are non-existent in the Unix CLI world.

You need to disclose more background information like the server platform, OS version/flavour/distribution, how do you install and configure Apache (modules), etc.
