I use forum rating to encourage students to write in forums and indicate to them they're on the right track, but I decide on the final grade by looking at all their forum posts in the Activity Report which does group together all the posts of a given students. Yes, it does take some time, but I generally only do it once at the end of a course. The rating system alerts me via the grade book to any students who are not writing regularly in forums and for those I go and look in the Activity Report during the course.
I tell students that Moodle gives scores during the course, but the teacher gives the final grade.

Yes, Mary, but they can do just that: select a file from a folder on their computer and make it available to their students in Moodle. They no longer need to make a duplicate on Moodle of all the folders they have on their home computers. I think you've already written that newbie teachers you've trained find it easy. Moodle 2 has made making files available to students a one step operation instead of a two step operation.
As I said in the lounge, I think part of the problem comes from us being able to look at the "Server files". That scared me too. Now I know I don't need to look there; just as I don't need to watch a video of what exactly is happening in my stomach and intestines when I'm eating my dinner.
