Is there a way to remove the user default fields like skype, Yahoo ect. when you download all users data from bulk actions?

mmmm no I don't believe so. These are standard fields in the database, so what you can do is to write your own Report, using the standard Report as the base. Edit it, and create an Ad Hoc Report or simply build a Report. You can use phpMyAdmin if using MySQL or MariaDB, creating a SELECT statement with the fields you want in it.
