If you push the Dashboard button it revers you to https://yoursite.com/my.
I would like to have this changed through out the entire site into https://yoursite.com/course
How do i make this happen?

I don't think you can.
Although you can configure the default Dashboard so it has the courses block on it. See Dashboard
