Just wondering if anyone else has experienced this: The course is set up with a series of lessons, each worth 100%. That's not a problem, until the teacher goes in and manually changes the grade of a student in the gradebook. (Example: Student had a discrepancy with one of the questions, teacher agrees, and changes the grade in the GB manually) With any other assignment, the teacher must change the grade in both places (at the assignment level and the gradebook), if I'm not mistaken, but I cannot find where to change the grade at the lesson level for an individual student. How do I fix this issue?

You would not be able to override the grade form within the lesson itself, only via the gradebook. (as for most of other activities, you should be able to change the grade in them directly, and that would update the gradebook grade automatically)
