I can't answer your first question about rolling enrolments (it's usually more effecient to post a separate message for each question).
Yes, you can easily duplicate a course. Create a new empty course with the same number of sections as the original course and in Adminstration > Import look for the orginal course and import it. You can select the elements you wish to important. Then in the Settings of the new course you can name it what you wish. There is nothing to stop it running concurrently with the original course.
Have you thought of having just one course and using Groups and Groupings to seperate out the user groups? If you need to modify the course while it's running, you only have to do it once and not 3 times over. If you're teaching the 3 groups yourself, it's also easier to monitor them.

Why do you particularly want them to have it as a PDF document?
If they click on the Print icon:

And then in their browser > Files > Save as
They can download a HTML version. Or print it out on paper. Isn't that just as good?
I admit it's not immediately obvious how to do it.
