Whichever way you do it, creating quality online content takes a lot of time. But creating directly in Flash would simplify things. I don't have a lot of experience, but I know there exist tools such as Adobe, Ariculate, Camtasia, Camstudio, Jing, Wink ... I'm sure people here will suggest others. Depends on your budget and what exactly you're trying to create.

WizIQ, OpenMeetings and Big Blue Button can all be integrated with Moodle. If you search Using Moodle you'll find discussions about them.
Personally, as a language teacher, I prefer Zorap outside Moodle.
It depends on your objectives and your institutional situation which one will be best for you. None are perfect... but a lot better than a year ago.

It's really quite simple to report a bug in the tracker - even for a non-techie like me. Just go to the Moodle Tracker, create yourself an account, login and "Create an issue". With your background in PHP, I'm sure yours will be better written than mine.

I suggest you first read the Moodle docs on Authentication "the process which allows a user to login to a Moodle site"- it's the first step. Enrolling in a course is the second step.
There are various ways of accomplishing the two steps depending on the needs of the institution.
