Once you are in the course as administrator, go to settings and than categories and change to whatever catagories you have.

It seems that the courses which are entered by using the :resources, downloaded files go to the moodledata directory. But I am not quit sure where the other files are which are entered with the richtext editor. Are they in the database?
In the Redhead Linux from 7.0 upwards the HTML directory is /var/www/html by default. Redhead Linux is the most popular in North America. So /var/www/html/moodle/ would probably the most common here.
