The 'regions' are defined by the current theme. Moodle itself has no limitation. Over time you should see a lot more themes with center regions and top and bottom regions.

This is incorrect ... Moodle 2.0 should upgrade fine from 1.9 and later (and generally does).
If not, then it's either
- corrupted or modified database tables (upgrade should at least inform you of this)
- a bug in the upgrade logic (must be fixed)
Thanks for everyone's help in testing. Please give us as much info as you can with these things. If possible, we would even like access to the test site or a dump of the data so we can try it locally (You can communicate with me privately via support@moodle.com).
