A few questions:

1. What OS are you using?
2. Is MySQL running OK for all your other applications?
3. When moodle runs slow, are you having high processor utilisation or high disk activity (or both)?
4. Please can you check that there are no other processes producing an overhead in terms of cpu and disk activity on the server (use top).

I'm thinking that we need to narrow-down the possible options of what the causing the high load on the server.
