I need my students to refresh their custom certificates after some period. It seems that there is not any Moodle REST API method to make it. Is it enough to delete record from mdl_customcert_issues to remove the Custom Cert from a course? Are there any dependenties needed to be delete also?

In theory you want your student to retrain and be awarded a certification. Consider - the recompletion plugin https://moodle.org/plugins/local_recompletion/
