When I restored my courses, I noticed that they are many many weeks in the restored courses which are empty (i.e. many empty weeks in the course).
Would you please help me to fix it?

I think you should take the backup of the courses again. Please check there should not be any slow connection and the backup is done properly.
When restoring there is a page that list all of the sections in the backup file. Look at this again and untick the empty sections.
