Moodle 2.9.2 and having similar issues. We had done the installatron install and thought cron was working fine for over a year, and then our database got out of hand and we found that...not so much....
Here was the command that I finally got to work reliably in GoDaddy's cpanel cron interface. (inside the quotes)
"/usr/bin/php PathToMyMoodle/admin/cli/cron.php"
I got the PathToMyMoodle "variable" using the File Manager in the cpanel interface and tracing down to our moodle installation (which is sort of nonstandard).
