I see when I go to purchase a unit, it comes up as 99,000 yen. I want it to be 990 yen.

I'm afraid that I'm unfamiliar with Moodle, as such my recommendation for learning how to change the price that comes up would be to contact Moodle directly as they'll know a lot more about how their product works than we will.
One thing to bear in mind though, is that Stripe calculates price as the lowest whole number of a given currency. For instance if you were charging your customers in USD and wished to charge $5, rather than passing 5 as the charge amount, you would pass 500 to Stripe Checkout since 500 cents make $5.
