Just upgraded from 2.8 to 3.1, have discovered that some resources which are visible as admin when viewing a course are not showing up in courses when logged in as teacher or student. Any idea what might cause this? Is it possibly a role permissions issue? Is there a way to reset roles back to defaults?

Seems that assignments are fine, and quizzes, it's just that all word documents and pdfs and other files are not showing up - could this be a problem with the moodledata folder?
Start by clearing the cache.
Did you also move the site to a different url? If so, you need to run replace.php to fix the database.
The upgrade should not really have affected the moodledata folder but check permissions on it. Basically the web user needs access. Start with permissions of 755 to see if that gets it back and then you can tighten up from there. Make sure that permissions are applied recursively.
