I have a form and I need to do some on the fly manipulations,
As I am more familier with jquery than YUI is it consider a good practice to use it?

I guess the fact that this page is included in Moodle docs allow us to think that it's ok to use jquery in your Moodle development!
I would encourage you to try SimpleYUI if you want JQuery like syntax to do simple manipulations:

I'm using Jquery in my theme, to do some neat interface stuff. As far as interface stuff goes, like sliders and drop down menus, notifications and "cool stuff", it's been working for me nicely.
As far as YUI, it's part and deeply embedded in Moodle.
