When BBB is started it pops up a flash box, asking if camera/audio sharing is allowd, and if the user wants to join the audio session, is it possible I disable this box and just allow camera/audio by default.

It is not possible to disable this security dialog.
There is no one-way only audio in BigBlueButton. When a user joins the audio session, the BigBlueButton client creates a two-way audio bridge.
The moderator can set all users to join muted, but the underlying audio channel is still two-way, hence the need for the security dialog to request the user's permission for access to webcam and microphone.
