Does anyone have any ideas for setting up moodle so that when you hover over an autolink the description text comes up either in a lightbox style effect or as just a text title?

I suggest that feature to the tracker more than a year ago, but it was never implemented (although it did get 13 votes).
See MDL-18213 (and vote!)
I expect we will see that feature in Moodle 2.1.
