You can also choose what you back-up, so if you want to back up just structure for a course in use, you can choose not to back up user files and data....
The process can be a bit clunky and confusing the first time you do it (you get the distinct feeling you are about to blow up something) and if you have the time you might like to record your first impressions and add them to the talk page on the documentation.
