Congratulations on going Moodle!
Opinions will vary as to the best way to go, of course.
I will tell you that setting up a separate Moodle for each school makes it easier to prevent accidentally displaying student information to teachers from other schools. That's a pretty big deal to me, so individual installations is the way I would go.
That's my two cents, but I am sure that others will share their varying thoughts and experiences with you.

I think you might find the following two resources helpful:

- http://docs.moodle.org/en/Site_backup#Restoring_a_site_backup
If you are talking about only a handful of courses, you might want to back-up and restore one course at a time, though. That has worked well for me.
