There's nothing in Moodle that will upgrade core Moodle. So it's going to be pretty important to work out what you *did* do. It certainly looks like you've upgraded PHP (somehow).

When you say "copying", could you step us through exactly what your users are doing? There's more than one way to achieve this outcome. How long is "very long"? If it fails, what is the error? Assuming that you're using php-fpm, what are its timeouts set to?

Looks suspect. With 5.1, there should be a 'public' in that path somewhere.
