In the nicest way, you sound like someone who has never actually seen Moodle. You'll do yourself a big favour by checking it out - even a little.

There's nothing unusual about your structure. Standard, core Moodle will support this perfectly happily. In fact, you're probably setting up a structure like 90% of Moodle sites.

I don't know for certain but my assumption is that this would have been an optional block added to this installation. Not part of core.

I think you can safely take the code in GitHub as being 'gospel'.
