What help do you need?

The 'report' lines tell you what is required.

I would start with two things....

1. On the participants page, click the little 'i' to the right of one of the suspect enrolments and see how and when they were enrolled

2. In the logs, find their enrolment for one of the courses and carefully check the log details. If you can, do it in the database (mdl_logstore_standard_log). Again, you're looking for who, how and when this happened.

You just defined what multi-tenancy is.

These "moodle plus" style applications generally separate companies and departments (or whatever your organisational structure happens to be). More importantly, they have enhanced reporting that better suits business needs.
