I'm glad you are on the road to getting it sorted!

Does this mean that you have created new categories, and moved existing courses into them?
Was this before or after the upgrade?
Was this about when the trouble started?

This would change their 'path' and perhaps 'depth' in the table (mdl_course_categories), but it shouldn't change the courseID in mdl_courses (I have just tested that bit).
So that alone should not affect the existing enrolments, but I can't test that!

Can you explain exactly what you did, in case there is a bug in the way the table mdl_enrol_authorize references courses in the event of them being moved around.
