I would imagine that there would be a way of enforcing quotas on the course folders in your moodledata folder. This would be handled on the OS level rather than Moodle. Being able to set a site wide limit for each course seems like it would be a nice administrative feature to have in Moodle. You may want to considering adding that as a feature request in the tracker.
