I am using automatic backups for my moodle site. When it does the backup and I look in the main site backup file (not the specific course websites) I notice that it has a few of my courses in zip files inside of the main file.
One of the courses is 80MB and it seems to be duplicated inside the main course backup file. It is backed up as a seperate course, and it is also backed up within the main course backup file. Is there a way to tell moodle not to include any courses within the main site backup file? I want to backup all my courses, but I do not want some of them to be duplicated within the main file.

It sounds as though you're experiencing bug 6280, which was fixed in Moodle 1.6.3.
