I have looked high and low, and cannot find VPL's method for granting a submission extension for student(s), like we can for other student submissions/activities.

We hope to incorporate in the next release the pull request

this will add the feature of override of due date a user or group level.
I guess that this feature will resolve your late submission problem.
Note also that a teacher can do a student's submission manually with no limitation. You must select "Submissions selection" to "All" If you want to do a late submission manually for a student with no submission at all.
