I have had the same (irritating) issue. One loses not only the gradebook categories but also various settings in the gradebook for showing/hiding items. There is a tracker on this bug: https://tracker.moodle.org/browse/MDL-61212. The discussion there contains some useful info about how to avoid this problem. It seems the bug occurs when one does not backup every activity in the old course.
