Nevermind. I figured out how to make my own custom atto button and assign shortcut keys. Atto is a wonky framework... tons of callback methods.
Don't know about it programmatically, IANAD, but just seems to be too immature to be really useful right now.

Well, it wasn't too hard to make a atto button for what I needed. I needed a button that would automatically surround the selected with <code> tags. I basically duplicated the superscript atto plugin folder and then hacked in "code" where ever I saw "sup" or "superscript".
