Students are not granted the permission by default.  My site shows the exact same warnings with 1000 or so users.  Just Moodle letting you know that Managers are set up like that by default.  You can remove the permission if you want but the manager role is pretty useful to assign people too that need to manage the site without getting into the full admin settings.
