Editing uploaded html course files (not pages) and locating CSS files for them to read

Hi - I have uploaded many html files into my brand new moodle course. They have lived in webct, blackboard and lately d2l so there was no direct  ims upload from the latter.

So my old html files are linked to my css file but I don't know where to locate this in the moodle file picker to make my files read it. (My moodle pages are looking great with the essential theme though!)

The common code for all pages within the themes selector isn't being used by my html files, only the moodle pages.

Am I able to place my CSS file somewhere that ..// will find it? I'm not very skilled with the data base concept that moodle uses.

Should I download all of my html files and recode for styles instead of CSS then reupload?

Is it possible to edit uploaded html files from within moodle with atto?

Is there an easier way that I'm missing?
