Is it possible to have multiple (different) certificates in one course, each with different dependencies (e.g., quizzes)? If so, how can that be accomplished?

Yes, this is possible. You can add multiple certificate instances, and restrict access to the certificates. For example: if you have two quizzes (A & B), you can set that certificate 1 becomes available upon successful completion of quiz A, and certificate 2 to become available after successful completion of quiz B.
