I am trying to give permissions to teachers to allow them to send messages to students but not the other way around.

I have created a new role and named it "Messager". I have allowed them to send messages, send to many people, allowed them to see profiles.

This works in the system context but not in the category context.

I would only like to have some users be able to send messages to certain learners as I have two sections on my site.

Is there anything I am missing? I have set all other roles to be not set for all these permissions (except students).

You are correct in that this custom role you have created works in the system context and not the category context. That is because the capability you will have used, for example Capabilities/moodle/site:sendmessage can only be applied in the system context.
