It will depend on which contexts you enrol the users. If you enrol them within courses, there'll be no problem. If you enrol them at the category, the enrolment won't be migrated itself. Beyond that, I guess you won't have any trouble with changing the category field's value directly into the database. Anyway, check at least your database's backup before running it.
