I was searching for something completely different in Google, and this came up, which reminded me, I finally after 18 months found the root cause of the issue.
By default, Moodle sets the default grade to pass as 0 (who knows why...)
Once you change this default to 100, then any F2F activity created will have the no show, partial attendence etc marked as failed, rather than passed.
I then also did a cheeky back end database to all F2F sessions to have the gradetopass setting set to 100.
