Is it possible add a pop-up functionality in the text. Meaning I want to explain for example a financial term in more detail or describe briefly what our HR department does. With a click/mouse-over function (over a picture or word) a small pop-up window appears with the needed info.

Simple as. Put the definitions in a course glossary, turn autolinking on and watch the magic.
Yes, the glossary is a good way to go for what you want to accomplish and very versatile - can also be used for other purposes - building up a list of references for the course etc.

I added a few terms with descriptions in the glossary and ticked on the the automatic linking box, but something is still missing as I cannot see any magic, yet. Any further tips?
