This issue came to light when using the mplayer module and is discussed in this thread on the mplayer project site (see bottom of thread):

In short, retrieving videos through the file.php proxy in Moodle 1.9.9 corrupts them. It does not corrupt docs, pdfs, etc. Videos downloaded from the server via FTP are unscathed (whether uploaded by FTP or moodle), but videos downloaded through file.php are unplayable (while maintaining the same file size). Is anyone else having this issue?
