I would second Rob's suggestion to use the multimedia filter to allow faculty and students to incorporate YouTube videos into their forum postings and other activity, rather than turning on the setting to allow embed codes to be used widely. We haven't seen any real security issues from the default setting where embed codes can only be used by faculty and only in resources. We have seen some instances where faculty have pasted in codes for various web widgets that have broken their course pages or led to situations where they couldn't get back to edit the html code to remove the widgets. When that has happened in label or web page resources, it's easy enough to delete the problem resource and return the course to its normal appearance. We've had a couple of instances where widget code was pasted into a weeky/topic summary which were more difficult to deal with since you can't just delete the summary for one of the course sections.
