When I give a student permission to a course , when student log in to the site at first he can see just that course with all courses , Then when he click on all courses she can see list of course and can chose another one after select he can see this message "

Look at this page about "Enrollment Keys" I think this may be what you are looking for. This restricts Student only to those courses they have the key for.
All your Teachers have to do is to change the enrollment key after everyone who should have access to the course has logged in once.
