I had over-applied a table padding in a few places (i.e. all modules).
It's now fixed in the download and the demo.

I stole some time yesterday to create a simple new theme for Moodle 2.0. I'd like to release it now for Moodle 1.9 so it can be tested.
The theme is called Nonzero and is based on the free design of the same name by nodethirtythree. I have contacted the designer and he has agreed to let us use his designs in our themes under the GPL license.
The theme includes five color variants (red, blue, green, brown, and magenta). Instructions for changing the color from its default (red) are included in the README.html file.

Can you give examples of the code you've changed? Perhaps a link to a live installation of Moodle using the theme?
You could keep them available, but set enrollment keys. That would prevent any manually un-enrolled student from gaining access to the course. Admittedly, the course would still be viewable to the un-enrolled student, but it would achieve the behavior you're describing.
