Ok - but on a big site, upgrades can take a long time and look like they're stuck. You're going to need to take it offline to at least do some basic debugging.
I would definitely recommend using the command line upgrade. And turn on Debugging as well.

Why are you attempting to upgrade a running site? That's a very, very bad plan. At the very least, it should be in maintenance mode.

The first thing I would do is to open your database client and execute 'SHOW PROCESSLIST'. Is it doing anything or not?
You can also run 'top' on the various servers to try to determine if anything is going on.

I'm pretty sure that you can enable Debugging and answer my questions about authentication with limited knowledge. Who installed this in the first place?
