As Tim said, this has been improved in 2.0.

The reason for the plural directory "blocks" is that it was a mistake by PJ (who developed blocks) and unfortunately by the time I noticed the error it was in CVS and too late to fix. Folders and file names are generally always singular in Moodle.

It would be terrific to see this given the attention it deserves.
Apart from isolated bits of the interface (eg mforms) there's never been much interest in this before (probably because it's so hard to come up with something that has a good balance between providing guidelines for consistency and allowing flexibility).
I see you found the dusty old interface guidelines page (last mentioned in this discussion).
I would also look at the iPhone Guidelines as a good example. (I added it to your page at the bottom).
And yes, the Navigation 2.0 stuff should be very closely involved, as it could probably automate a lot of the principles.

You probably should ask this on the LAMS site - they maintain the Moodle integration too.
