You're right - code customisations need to be reapplied after upgrading your site.
Re. creating and organising code snippets, there's a Generico Filter plugin which does this, but it's only for use in Moodle text areas. Maybe you could ask in one of the forums in Moodle in English if anyone is working on developing a plugin for overriding any code across the site?
