Thanks for this, although after playing with several ideas, it seemed like if I unenrolled users before re-enrolling them using an alternative method, some of the activity marking disappeared and I couldn't figure out how to get it back. However, it seems that a user can be enrolled into a single course multiple times using different methods, then you can then remove a method and the gradebook remains intact as the users are still enrolled. This is exactly what I ended up doing and it worked like a charm.
You can setup multiple Cohort Sync enrolments for a single course, so I had the original Cohort (with manually assigned users) and the second Cohort (which was automatically populated, but essentially the same users), added the seconds sync method, remove the first, job done
