I have the same problem in Boost theme and I don't quite understand what you mean. Could you add both logos and show the compact logo on the frontpage? If that´s the case, could you tell me the steps to follow? I tried the solution in https://tracker.moodle.org/browse/MDL-55445 but i think that i´m doing something wrong, because it doesn´t work.

I have the same question: Having Logo and Compact Logo uploaded (and used) - on Home page the compact logo up in the Nav-bar is not been displayed. How can I force to have it shown too?
I have Moodle in version 3.9.1, Build 20200822, Theme Boost, as it is builtin.
