Many thanks! The custom CSS was in the Moodle DB. What threw me for a loop was the intermediate page in the theme update process which shows all the new options for the theme update. It did not appear to have the custom CSS applied, so I balked. But with your confirmation, I went through the full process and the custom CSS was applied when the update process completed.
