Since none of the themes have been touched, the layouts are all intact, so can't be all of them, so the only place it can be, to make such a global difference, is only if Moodle core mark-up has changed.
What about that Admin management stuff Sam was dealing with a few weeks ago? There is a tracker for it. I need to check.
