In Moodle 2.0.1 and in moodle 2.0.2, if you use admin/replace.php, the content of every html block is deleted.

The problem is reported here: MDL-25352. Luciano, thanks for your comments about the issue.

As Petr says, hopefully the problem will be fixed in the next weekly build, available later this week.
