I know this is an older posting, but for future reference I just wanted to let everyone know what might have happened. When you removed the old certificates folder during the upgrade it probably uninstalled it, thus removing the old certificates. Your best bet during any upgrade is to do a backup, so that you can restore information that might be lost during the upgrade.
Hopefully Sweta you were able to reissue the lost certificates.
