Just implement this very good open source scanner on your server: Clam Anti Virus.
You just need to set it to scan the dataroot directory on a frequent basis. Moodle doesn't have to know about it.

How does it handle infected files?
Is there a way to send an error message to the user automatically or does the site admin get notified and send the message?
